Nigeria hammered Burundi 4-0 to book their spot, but finished in second place in Group C behind South Africa.
The Super Falcons will now take on Cameroon in what will be a keenly anticipated quarter-final clash.
Bayana Bayana play Tunisia for a place in the last four.
In other quarter-final matches, Morocco will face Botswana, while Zambia will take on Senegal.
